Resetting the BMW E39's immobilizer needs to be done with the progRammed keys from the OEM. You'll need to unlock the doors using the key FOB so it can signal to the ECU to disable the immobilizer. If Your car's sat for awhile in a garage and the battery's run down, it can cause issues with the systme actually recognizing the remote's signals. The solution in this case is to toss the car's battery on a charger, and give it a go again. Typically, just inserting the key into the ignition and leaving in the ON position for approximately 10 seconds should be all You need to do to get the alarms to turn off, if they've been triggered.

To reset the immobilizer on the BMW e39 you need to turn the key to the on position for 10 seconds, then the off or lock position for 10 seconds. Repeat this, then turn the vehicle on and it will be reset.
