The most common 2006 Mercedes S350 problems is the airmatic pump relay failing which can lead to a dead battery. When this gets stuck on it will constantly be pulling current from the battery and drain it while it is sitting, replacing the relay usually fixes it. Another common problem is a cracked driveshaft. When driving the driveshaft and flex discs can crack due to vibrations and movement while they rotate. Another fairly common problem is a failed window regulator. When this happens the passenger windows will not roll down and it is usually caused by damage to the regulator frame itself. A final common problem is excessive tire wear due to incorreclty aligned lower control arms. This can usually be fixed by having a dealership align them.
