The 2006 mustang fuel gauge sometimes has issues where it displays the tank as being empty when it's full. This could be caused by faulty wiring.

Similar problem, 06 mustang GT fuel gauge reading empty when there's plenty of gas in the tank. Shut it off and restart and gauge shows correct level.Two weeks later check engine light comes on.Took it to Quick Lane, Ourisman Ford and they quoted $1500 to replace fuel pumps, sensors, o-rings etc. Car was bought new, has 19000 miles, driven about 500 miles a year when I need a smile. Not sure what to do, going to try a bottle of Techron...
