The best way to address a 2006 Mazda3 immobilizer issue is to just reset the powertrain control module (PCM) or engine control unit (ECU) itself. Doing so often corrects erroneous problems with the anti-theft system. Open Your Mazda's hood, and find Your battery. Disconnect the negative cable from the battery; This is the one marked with a minus symbol, and is usually black. Go back to Your Mazda's cabin and sit down in the driver's seat. Push down and release the brake pedal five times, one after another. Exit the cabin and reconnect the negative terminal of Your battery, and close Your hood. Now, start Your Mazda3 , and see if the immobilizer has reset.

To reset the security alarm on the 2006 mazda 3 you need to lock all the doors, then unlock the driver side and put the key into the on position. Now turn it off and then back on twice and it will reset. If the immobilizer is messed up then the alarm will not work.
