The Ford Fusion check charging system warning means You are only running on the main battery of the car. Normally when You turn the car on the battery works to get things going, but then the alternator and the voltage regulator take over a large part of the systems. If You are only running on the battery then You will drain it dry very quickly, and You run the risk of draining the battery for good. If this light is on then You need to take the car into the shop and have it looked at, as You have a limited amount of time to fix this before it becomes a major problem and You need to buy a new battery.
Ford Fusion check charging system warning is a fickle beast. I have a few Fords. I had the light come on shortly on the Fusion after it passed the warranty mileage limit. It is a bug in the system somewhere. Changed the OEM alternator and battery and the light still pops up 1intermittently for the last 6 years. 1-2 minutes after the engine starts and stays on. Lights dim and glow randomly with the voltage fluctuations. The battery still charges and the car runs fine (for the last 60,000 miles). Please explain that....!

Whenever that light goes on, it means the car just runs on battery power. If the problem continues and your charging system fails, you will not be able to recharge the battery and it will run down soon, leaving you with a dead battery. Nothing can ruin a day like a dead battery, so it's time to bring your car to your trusted mechanic to get them to find the source of the problem.
