The main cause of a trunk leak on any vehicle, including the Lincoln MKZ, is a failure or other degradation of the weather stripping around the trunk. It's also possible that there's a clogged or otherwise damaged drain tube, but this alone will not cause water to leak into the trunk; there must also be some break in the weather seal that allows it inside. First, You should inspect the seal around the perimeter of the trunk. Check the extent of the dry rot, damage, or failure. If it's a single point of breakage, it's possible to repair with some silicone adhesive or similar. However, if the damage is too great, You're likely looking at a total replacement; estimates put this around $60, so it's not too expensive.

The trunk could leak for several reasons. Open the trunk and make sure a black rubber gasket is around the top of the lid. There should be no cuts or splices. It simply is hand pressed on, so maybe something got caught either while opening or closing. While it is open check the lip for any foreign object that would prevent the lid from completely closing. If it is a power trunk, open it and check as above. Remove any object that may keep the lid from cinching closed. Check the full operation of the power trunk. As it closes, it gets close to be closed, and then a separate motor turns to lock the lid down securely. You can hear this motor and see the lid going further down. If someone physically slammed a power trunk lid down, it may need yo be re-synchronized with the motor. Just use the power trunk switches in the front and rear to open and close the lid a few times. That should fix it. Again be sure to check out the cinching motor when it closes. I. The next thing is to find out if the vehicle was in an accident and hit in the rear and not fixed properly. You could try placing paper in between the gasket and trunk lip, then with the trunk closed, try pulling the paper out. That may show a problem. Go all the way around the lip and if you can pull the paper out by hand, that would be the place where the gasket does not close completely. Of course you could pour water over the trunk seam and then open the trunk and look for water.

Trunk seal looks perfect. When trunk closes I noticed it jogs from one side to the other as the motor pulls it closed. Tried resyncing to no avail
